The top Aiden Markram for visitors with 39 and David Miller contributed 28 because South Africa reached 165-7 in their 20 overs.
Seven of the top eight top bats reached a double number after tourists were asked for bats even though no one continued to make a big score.
Ireland slumped to 46-5 in reply, with Harry Tector (36) offering resistance but the goal fell regularly and the host could only collect 132-9.
Shamsi, the top ranked Bowler in T20 Cricket, ended with a 4-27 of four overs.
The team met at Belfast on Thursday and again on Saturday.
The international one-day international series between the finished side 1-1.
